Let's say someone bets £100@1.01. If it comes in, then they make £1 and pay 5p commish. If the bet loses, then the layer makes £100 and pays £5 commish.

The shorter the odds, the more gets matched for the same liabilities. Another way to think of this is that commission isn't paid on net winnings, it's paid on losing bets. (These two must be equal because of the exchange model.) If you express it in that terms it's easy to see why more commission is paid if the heavily backed team loses. Commission is paid on the losing bet between it going from the loser to the winner.
