I've posted a thread on the football forum regarding this. For tonights games I contacted Betfair, who said they would add it for these markets, however, I received the reply
"I can confirm that unfortunately, we will not be offering the Total Goals for these markets due to a technical issues for the time being, with loading up Total Goals market."
For the weekend the only matches with a total goals market are those that also have a total goals per team market. So for the roughly 100 in play matches tomorrow, only 30 have a total goals market.
Not sure whether this is technical issues or what. I hope it gets sorted out.

Another response regarding the games over the weekend:
"Many of these markets have been pulled from the site due to a technical issue that is ongoing. A fix is expected after the weekend and until such time, no further markets of this nature will be loaded to the site. This applies to many in-play games this weekend, these games will not have these markets reloaded."
So we can rest safe in the knowledge that this is only a temporary nuisance.
Although Betfair haven't said this, it seems only matches that also have a total goals per team market will also have a general total goals market until after the weekend.

it sounds a bit fishy, how can they have technical issues on just that market d'you reckon?
Probably because they are a different type of market to the odds based ones. I forget the name they give them but the same thing has happened to the cricket innings runs. At least with total goals you can go on +/- 2.5 etc, which is effectively the same thing.
