The case is earthed and reflects the waves around the inside. Bits of loose metal will be at different potentials at different times and arc across to other bits or the case. I'd imagine if the bits of metal you put in were securely fixed/earthed to the case they'd be ok?

I've a tip for you, if you desperately need the remote to work and don't have batteries to hand, you can get a few extra squirts out of it by taking the batteries out and warming them a bit then putting them back in. Even body heat can be enough.

You can put metal in a microwave, as long as it doesn't touch any other metal, or even itself.
It tends to be a barrier against the microwaves though. If you had some takeaway left in a metal tray for example, it will be OK in a microwave, BUT at the first sign of sparks and arcs, stop.
Or if you want to put a cup of coffee in the microwave and there's a teaspoon in it, it won't be a problem, unless there's metal paint on the cup and it touches the spoon.
