They go out on something called 'the away goals rule'. This rule is used when both teams score an equal amount of goals against each other in the home tie and away tie, then the team who scores the most away goals would go through. It was 4-4 on agreggate(combined score in both games), but Munich scored 2 at old Trafford, whereas Man Utd only scored 1 goal in Munichs stadium.
