I noticed that one of Sir Mark's Derby entries Percy's Prince was gelded even before his race course debut. Do gelded entries stay in the race until the first declaration stage ?

without knowing the rules common sense would suggest he was eligible to be entered and now is not eligible so he will forfeit at the next stage imo

Indeed. Geldings cannot run in the Epsom Derby (ref: Goldoni); he was a charge of Balding who won a Derby Trial at Epsom.
