With the possible exception of those betting in thousands of markets per week, if a PC Payer's own records are up to scratch it should be possible to identify the problem relatively quickly:
(1) Request your 'Pricing - Event Level PC Detail' statement from Betfair for the relevant week. (2) Copy and then filter that statement by sport. (3) Identify the sport(s) with a Gross PL and/or Commission Generated discrepancy between your records and the statement provided.* (4) Identify the market(s) causing the discrepancy. (5) Correct your records or contact Betfair as applicable.
* If a PC Payer's own records don't provide a weekly breakdown by sport, they should probably change the way they keep record. This wouldn't help in identifying the immediate problem but may be of benefit in the future. Apply the above without step (3) and expect it to take a little longer.

Got a big cushion anyway, and it's in my favour, so not going to waste more time figuring it.

If it’s in your favour then like you say, it’s not worth stressing over too much! Especially for a relatively small amount.
Wait and see what it looks like next week, it will maybe right itself. Personally, I like the figures to be correct so that I know exactly where I stand.
A while ago there was a problem with the PC Portal figures being regularly wrong due to the Rugby Union PC free trial. The thread is here: . http://community.betfair.com/general_betting/go/thread/view/94082/30198651/pc-payers
However, the trial finished earlier this year. Although when the trial originally started it was only for a finite time – I hadn’t realised it had stopped and for a while couldn’t work out why my figures were all out (my spreadsheet was still counting the Rugby as being PC free).
